Do you mean to state that for files which can be transferred without
disconnections using cuteFTP, gftp and others cause problems as above ?

Can you:

[1] Check the Options in gftp (Ctrl+O) to see if there are some settings
which need to be changed ?
[2] Use Nautilus ie Computer -> File -> Connect to Server and choose the
appropriate FTP bits to see if it works ?
