In no way the application will be removed, doesn't matter if you installed it from repositories or
by compilation. If the application is not available anymore in repositories then it will be shown as
'local or obsolate' package by Synaptic package manager after upgrade.

I have upgraded my Ubuntu from Warty (4.10) -> Hoary (5.04) -> Breezy (5.10) -> Dapper (6.06).
I never lost any application.
